Where did you go? 这个是问你过去去了哪里？ 还原成陈述的句子是 I went to sp. 这句子里面的went是实义动词，实义动词变成特殊疑问句时，要加助动词did,然后还原成go, 那就变成了where did you go?

而Where are you going? 你正打算去哪里？你现在正在去哪里呢？ 是现在进行时，应用的是be doing sth. 那么套上去就是 are going to sp. going是正在去，强调现在进行时，这种含有be动词的句子变成特殊疑问句时，直接用be动词，在这里也就是are, 所以就是where are you going?
不需要加to 了，因为where是含有了方向性的 to sp.

be doing是现在进行时的基本形式，也就是说，第二句是要表达你现在要去哪。而第一句，就是你（过去）去哪了。两句话本身的差别就是在时态上。只是两个时态的基本构成形式不同。
另外，第二句不用加to,go本身是不及物动词，后面要接宾语，如地点时，才需要加介词，例如to(*¯︶¯*)

do是助动词，其后加动词原形，be +v-ing 是用进行时表示将来
