晚古生代（可至中三叠世）第二个离散－聚敛旋回也控制着盆地的发育与演化。晚古生代早期，随古特提斯洋的拉开，西中昆仑南侧发育被动大陆边缘。塔里木盆地内石炭系海侵沉积系列即是由于海水自古特提斯洋向塔里木板块侵入而发育的。因此，塔西南地区是塔里木盆地石炭纪地层发育最好的地区。早二叠世，驮着甜水海地块的古特提斯洋在塔什库尔干—康西瓦—玛沁一带向塔里木板块之下俯冲，产生西昆仑晚古生代岩浆弧，塔西南形成海退系列的潟湖相沉积；早二叠世晚期—三叠纪甜水海地块与西昆仑晚古生代岩浆弧碰撞，塔里木盆地早二叠世晚期出现海陆交互相沉积以及火山喷溢，晚二叠世—三叠纪海水全部退出。二叠纪末期—三叠纪晚期古特提斯洋的闭合还使塔里木盆地大范围隆升变形、遭受剥蚀。
